#2, they send waves through the planet and various sencors pick up the results. They use previous research and results and can therefore estimate depth of layers and their contents. Almost like ships do when they estimate the depth of the oceans.

#2 it's called "Seismology".
The data they got from that 12km has been verified against the seismology results for the same 12km.
So therefore the deeper seismology results can be interpreted quite accuratly.
